Yes, using the incorrect input would either cause very low volume or distortion in both channels.  Not related to the dropout problem, unless, by moving the connectors , a dirty contact got corrected.

So you now have your TT plugged into the "phono in" RCA sockets - as the diagram shows?

 

The text which you highlighted in yellow refers to the situation (rare, IME) where your TT has a built-in phono stage.  In this case, you don't use your receiver's phono stage - simply a line input like for CD.

The at-lp120XUSB has a Phono Pre-amp gain 36 dB nominal, RIAA equalized.
Hence as per the highlighted NOTE I connected to the CD input.  The CD input was changed from digital to analog.
That instruction is for connecting a TT to my receiver. Pioneer SC-LX76
